On my control panel it says battery is 12.5 V 90%
I have two leisure batteries how do know which battery that is or is it the sum of both?

Welcome. It’s both, they are wired in parallel
 
Both, they are wired in parallel. So the voltage reading is across both batteries.

Your van has separate sensors for each battery. Generally individual battery data is not available unless there is an large difference between them.

The control panel shows some sort of VW calculated average.

A large difference will display as an error.

Batteries wired in parallel must have the same voltage, a difference would indicate a problem.
