I found this rubber stop buffer loose on one of the roof rails when opening my roof today.

It's number 13 in this diagram but where exactly does it go, I don't see one on the other side of my roof.
Does it go in the hole where I've marked with red?
Does anyone have a photo?

You are correct, the rubber bung does go in the hole you have marked. If you look closely you’ll probably see a faint round mark where the stop compressed against the underside of the scissor mechanism. The rubber stops have a tendency to ‘stick’ to the underside of the scissor mechanism after a short while and get pulled out, then you find them on the driveway! They are there to provide cushioning and help prevent any vibration noises between the metal components but tbh ours disappeared only a few weeks/months after picking up our new van and I’ve only found the one, which I’ve not yet re-fitted. The missing bungs have had no effect and no noises to report. If people replace they usually put a tiny amount of silicone lubricant or similar on the front face of the bung to hopefully prevent it sticking to the underside of the scissor mechanism again but don’t know how successful this is in reality before they disappear again!

Perfect, thanks for the comprehensive information.
Maybe a dab of glue when I refit the rubber buffers...

Just for accuracy and in case others view this post I now think the area I marked has the faint round mark and the buffer hole is actually as marked in this diagram (not sure why item 13 is shown where it is as there's no hole here) -
