I had the exact same water ingress to the pop top headlining of my 2008 Cali (older but I think the pop tops are basically the same). After days of head scratching and looking in all the well documented potential leak areas ie drains, seams, seals etc, I couldn't locate the problem. I then removed the small cap in the black plastic end cap of the roof channel and found a pencil sized machined hole which had been mastic filled from the factory. In my case the mastic had failed and all it needed was re sealing.
