any tips on a trip from paris --> marseiiles--> Sardinia --> Greece.

any idea which lines allow partially open air decks where sleeping in the van is comfortable?

Anek Ferries from Venice to Greece used to allow it but one of the carriers did have a fire last year so the policy may have changed. We have done it though it is hardly "comfortable" in a small camper, the decks are oily and greasy and you may be next to trucks!
