iMO The seal was faulty from day 1, you were informed enough to check it within 6 months , where the rust was observed. Not through use but through the inherent issue with the seal design and manufacture
Do you think its possible that someone hits it with a rubber hammer or their palm in the factory?

Yes, possible, though they initially install with a roller. You can see this from 5 minutes and 39 seconds (just 3 seconds long) here:


Plenty of other possibilities too, of course.

Good but depressing thread (also the linked thread). I have a model year 2023 Coast and discovered yesterday that it has the same issue.

Does anyone in Belgium have good experiences with a dealer/garage replacing the seal? I will do it myself otherwise.

Everyone should be checking the roof seal periodically to prevent potential Roof corrosion as a direct result of a failed / failing roof seal.

There is no warranty on your van anymore?
What region do you live in?
You can always buy the seal, and put it on yourself, it isn't hard to do. Just open the roof a few cm and pull the old one off, and put the new one on.

Unfortunately, I have no warranty. I am in the Antwerp region. I was thinking of checking with VW dealer in Sint-Niklaas. If they seem competent and there will be warranty on the seal if they replace it, it might be worth it.
